Easy Way to Find Manufacturing Facilities Nms
Talk to any npcs and ask for direction, it is one of the possible buildings that they can send you to. Alternatively use the system scanner in space (C), but it doesn't always work and it got a much larger amount of possible places to mark
I found my v3 Pass in an Anomoly. Polo gave it to me.

He gave it to you form the moment you have the Milestone for it and meet him (again) in the Space Anomaly

For Manufacturing Facitities:
1) install the economy scanner
2) Scan with your ship at a planet/moon for Trade Post
3) Talk to the aliens there for getting a direction for where to go
4) Mostly this can lead you to Factory building
5) Happy hunting
ps: I did +-12 missing blueprints in about +-10 hours.

How to find them they are not seen on scanner ...
They are also known as operation centers and yes you can get the atlas passes from the anomolys or from manufacturing facilites/operation centers they have a green icon shown on the map

Scanning in space now works to reveal random buildings, including manufactories/ops centres.
And they're worth raiding again for lots of reasons.
Asking for directions isn't working worth a sh_t atm. I ask for directions and they reveal nothing.

Sometimes it pays off to aks twice at the same alien for directions.
I ask the same npc over and over, nothing, i ask different npc same trade outpost, nothing. I give them stuff, ask for directions, nothing. I reload game, ask for directions, nothing. HG fix 1 thing, break another.
Usually ask for direction only works once per area, have to find another group of npcs for a different spot, or visit the one they showed you
Atlas Passes don't come from Manufacturing stations anymore, you get them from Polo the Gek NPC you find on Anomolies. He gives you 16 milestones to achieve one by one, and you get the passes from completing 1, 12 and 16. Much easier than the old way of getting passes and hoping RNG grants it to you instead of another Sigma blueprint you already have lol

Atlas passes have always come from a small group of puzzles at operation centers in earlier versions, and with the changed loot tables in 1.37 they are now one of the 40 formulas that are given as a reward from around 70% of the manufacturing facility puzzles and around 35% of operation center puzzles, and you get no duplicate rewards
Ah I was informed that they were moved from those tables to just getting them from Polo now, either way it's faster/easier to get from Polo

They will stop revealing locations if you already have all close by revealed. They only reveal locations in a certain distance and won't reveal new ones if you already have them all show up (and especially if you don't visit and upload them).
You can always fly into an area you haven't explored yet, craft a signal booster or search visually by fly over for a shelter. Then ask there again. If it is far enough from previously unlocked locations they will give plenty of new ones again.

i have ships destroyed 10 milestone for atlas pass v2 and extreme survival 7 for atlas pass v3 but nothing.
He gave me some random blueprints for that ....
Also has just 2 space anomaly (story related) and polo didnt gave me v2 v3 pass also tau warp.
Talkin to npcs is without results.
Had to smtg like 30 planets no production facilities.
Remember in the begining it was facilities everywhere...
